In case your AppleMail Folders look like they are empty, you may try to select a folder and select "Rebuild" from the Menu. This works for single mailboxes only. If you want to rebuild all mailboxes' indexes you may try to close AppleMail, delete the file "library/Mail/Envelope Index" and restart AppleMail again.
